Yes, each of the eight bays accepts 3.5" SATA HDDs as well as 2.5" SATA HDDs or SSDs, so your current drives can be installed directly.

How can I confirm the two 2.5 GbE ports are running at full speed after setup?

In QTS 4.5.2 open Control Panel → Network & File Services → Network → Interface; each RJ-45 port should show a 2.5 Gbps link speed when connected to a 2.5 GbE switch.

What comes in the box and what must I purchase separately?

The unit ships diskless with a 250 W power supply, so you must buy 3.5" or 2.5" SATA drives and optional DDR4 SODIMM modules if you want more than the installed 8 GB.
