What real-world speed should I expect from the 5 Gbps USB 3.1 Gen 2 Type-C link when the enclosure is in a PC?

The enclosure tops out at the SATA III ceiling of about 500 MB/s, so even though the port is rated for 5 Gbps you will see SATA speeds, not the full USB bandwidth.

Does the USB 3.1 Gen 2 Type-C port also carry PCIe or NVMe traffic, or is it limited to SATA?

It is a SATA-only bridge; the controller does not pass PCIe or NVMe signals, so NVMe drives will not be recognised.

Which M.2 lengths and key types fit the two bays without an adapter?

Both slots accept B-key and B+M-key SATA SSDs in 2230, 2242, 2260 and 2280 form factors; 22110 and single M-key NVMe modules are not supported.
